I don't have an Atari system available, just the drive and a bunch of disks.

ProSystem won't detect the USB device (com ports only), and APE seems to require the use of a physical Atari system.

Does it work with an emulator? Any other suggestions?

edit:
Nevermind.

The problem was that the unregistered version only sees disk 1, and the switch was set to ID #3. Changing the dip switch in the back made it work.

Now if only my disks didn't have so many bad sectors...

Try taking the cover off your drive and cleaning the heads every few disks with a foam swab and rubbing alcohol or vcr head cleaning solution (very pure alcohol).

If one bad disk fouls up the head, it will show lots of bad sectors on other disks until the head is cleaned. It is a very common problem with reading disks that have been in storage for a long time.
